Gotta be an easier way!

I would like to ask for help. I am working for a cardiology company who uses ALOT of templates. Yes, a good thing and kinda hard. I use MP Count for my line count. My question is, how do you work with already made templates and line counting. What I'm doing now is plugging in the template in the MPCount and deducting the rate of the template from my line count after I have completed the report. At the end of the day, I have to go back and count each report and deduct the template amount from my actual line count and the subtract from the total. ( I know, a bunch of details...) Isn't there an easier way?
